No, if you place blocks underwater and remove them (but leaving some around to separate the new area from the water) it will no longer flood, even without walls in the background. And you only have to do it once. For example, if you make a hole and let water come again, you can isolate the area and drain the water with the matter manipulator, even without placing blocks in there like the first time. But until you place the blocks, water will keep coming in.
