If you didn't put it there originally, I have to wonder how it showed up at that location. Perhaps an earlier version had code that looked for that directory, and installed it there? In which case, the dev probably should have included code later on to search for earlier versions and remove them. Much easier to just store all mods in one place. Regardless, it's great it's working for you now.
That makes sense. Good reason to know your mods' behavior when you install them. Even if this is lightyears' easier than the hundreds-of-mods-used-simultaneously that is the nightmare some of us create in Bethesda Softworks' Elder Scrolls games.
Maybe once FarmHand is out that will be the case, since we'll be able to safely do a lot more things with that
