when can i interact with Penguin Bay?

    when you complete the ''dreadwing'' quest. In the Penguin Bay you will upgrade your ship.

    I have long since completed that quest and I have never been able to interact with Penguin Bay.

    You have to complete all the sidequests, you know, the quests where you have to gather this or that material. After you have done a few, the penguin bay will have a quest for you.
