How about a galaxy wide transmission that was revealed to be a virtual machine? And through its arcane nature was misconstrued to be some schematic or "divine" calling to construct some sort of miracle machine that required a rare resource that typically is heavily guarded and highly valued to the points that governments are willing to go to war for it, Martyrs die for it, and once peaceful worlds destroy themselves in anarchy to reap it from their land. Deeper still, the drive to construct this machine has driven a cabal of scientists to fabricate a Bio-synthetic organisms to harvest worlds with infinite armies of self replicating soldiers and machines. The manic rush to fulfill the transmitted has scoured reason from the minds of various great leaders leading many systems defenseless, while armies fight for seeming insignificant dust.

A bit long, but I relish any occasion for creative writing.

from what i remember of story, your home planet is destroyed, right? brings to mind the final boss in Aquaria. A deity that created all life in the game world, but as the civilizations developed, they either brought ruin to themselves and others, (Krotites eradicated another species, before their quest for more and more power eventually destroyed their race. Mithalian priests corrupted their "god" and via that their entire species) or he didnt like what they were doing, and just eradicated them.
could be like an all-powerfull being, creator of everything, that looks over his creation and if something doesnt please him, he just wipes the planet of the face of the universe.
OR, (if anyone have played the trillby games "5 days a stranger" and two others) the main bad guy there is Chzo, a pain elemental, that feeds on suffering. So what does a giant cosmic monstrosity do? use its powers to create pain, sorrow and suffering all over the universe.

I dunno. I would like it if they did something like that the big bad is actually linked to all the races, meaning: he is both the one who destroyed your home planet, the Big Ape (just an alias, the Apex have actually never seen him/them), and the guy(s) responsible for the existence of the Glitch. Don't know about the others.

It turns out everything is just an experiment to him/them, and in the end before you beat this big bad he/they will be like "We created you, you cannot do that" or some lame dramatic line of the sorts but you kill it anyway, because no matter who created you or what their purpose was, evil or not, as an intelligent being you have free will and choice, and that's what really matters. It sounds kinda obvious, but in this case I like it because free will is a meta-hint to the very purpose of sandbox games, and thematically it would be a cool way to transition from the story to the finally "do whatever you want" part of the endgame.

Not that you won't be able to do whatever you want right from the start anyway, let alone unlockable features.

...and not that free will actually exists if not as a form of convention imho but let us not get philosophical and controversial, let's just claim it's "truth in fiction" and everyone's happy, even me.
