Only a few people have them in-game, your player has a small chance of being born one. Certain rare items can give you powers, but you can also choose to sell it for a high price. Edit: So apparently, a similar comment is one of the top suggestions (see psionics). But that dude didn't mention being born with powers, or gaining them. I WANT this in-game either way! Please discuss.

Hey there Newominus, If you watch the anime One Piece, there are these fruits called devil fruits that grant you powers (different versions, please search in your free time) and they are extremely rare. You can also sell them for at least $1,000,000. Oh and you're right it would be too easy. That's why it should be very low cahnce like 0.01% of it happening.
If you watch One Piece (see my reply to Newominus) some of the powers are weak, some are OP (powers that let you move the speed of light and shoot lasers?), and everything in between.
Sounds interesting. But to avoid abuse, don't let them be transferable or sellable, and don't have them be gained at birth. Maybe you need to find a rare item that, when found, bestows a random superpower. And you only get one. On the one hand, it'd be cool to have superpowers, and even to be able to change them at will. But on the other hand, if everyone has them they lose their special-ness and it gets ridiculous. It might be better just to have superpower-like items. Think rocket boots or magic mirror.
I had a similar idea to this that I was going to suggest, in that once you reached Tier 10 you could start utilizing nanotechnology. So tools essentially become part of your character. If I ever get around to writing up the suggestion I'll elaborate.
If it wasn't random, then that would be awesome... in another game. It could be an exact replica of Starbound, and while I like the idea, SB just doesn't seem like that type of game. After all of the Saints Row 4 I've been playing though, I certainly think there should be more good games that include superpowers.
Maybe super-science rewards? "I don't think so. Doesn't make sense for the setting, and it's probably overpowered." That's amusing considering your Avatar is an augmentee.
[Crude&r00d Humor] There's already super powers confirmed and planned to be in Starbound. These powers and abilities include but are not limited to: Jumping incredibly high The ability to create objects with your mind The ability to carry a seemingly infinite amount of objects of quantity, weight and size Respawning [/Crude&r00d Humor] Also, devils fruit? As much as I love One Piece it's not gonna happen bro, sorry. :catface2:
I'm assuming you've never watched/read one piece lol. The devils fruits weakness is water (the ocean is more precise) making you sink to the bottom and die
Have you seen the show yourself? The ways they manage to apply their fruity powers are so ridiculous... If I had the swimswim fruit power, I could probably swim so well that I could even swim in mid-air. I could also use Haki to surround myself in freshwater while I'm in the ocean, or something like that. Plus, I could win every single Olympic swimming/diving competition taking place in freshwater pools, raking in tons of prize money. Who needs to fight when you are rich as Croesus? Even if the Devil Fruit power is lame, Haki is good enough to become insanely powerful. I'd focus on that.
