Bug/Issue Some items in vanilla dungeons/villages are not placed properly on creation

I'm quite surprised not to find such a topic here. Sadly it's still an issue.

What:
Sometimes when a player finds a dungeon/NPC village, some items that should probably be there are, in fact, missing.

How to look for it:
It can be detected, for example, in Glitch villages when you pass through it and suddenly see a house with no doors, just holes in walls where they should be.

How it's tracked in starbound.log:
The system actually tracks for it and throws messages like this in your log:

However the reason why is it not placed remains a mystery. What I suspect is that some item in a fresh generated world interfers with the dungeon to be placed. That, though, is only my assumption.

 

I understand that procedural generation is a rather complex thing that sometimes can't be very predictable. But I would like to argue on it "not being as issue". What we have is a dungeon that is different from what was developed by the level designer. And while it may not be game-breaking, it's still an issue and it is still preferrable to at least try to handle these situations instead of just ignoring them.
