Maybe have an armor set that resembles Hellstone armor?
That seems to me to be the most recognizable of the Terraria armor sets.

Or maybe SEVERAL "Eye of Cthulhus" ALIVE and embedded in the surface of fleshy living planets...

I think a nice reference would be craftable statues that have the characters, and NPCs that terraria has. They could also be spawned randomly in dungeons.

Have a statue of the Guide in the middle of one of the more tribal civilization's villages and they worship it/him as a deity.

Angel statue, sometimes found in dungeons. When examined, it says 'An old statue of an Angel. I don't think it does anything.'

Something like a machine gun with "Wait.. is that a shark fin?" as description. Subtle yet unmistakable :)

Meh, Theoretical futuristic stuff is more of a thing for me, because that future-thing is giving you liberties which a medieval setting cannot grand you.

Just sayin' that just because a game happens to be created by the same creator and happens to be on the same genre, doesn't mean it should be plastered with references of it.

The only thing that'd make greate sense to add to the game would be single enemies like Slimes or one of the Endbosses, or an Item that is not of Magical origin.

Why not mention the - for now - lack of zombies existing during nights? ^^ A NPC could state its fear of 'em. refers to Terraria but many good ol' movies of the 80's and 90's.

I wouldn't mind being able to find or craft a Guide Voodoo Doll that when dropped into lava or acid spawned a "Lump of Flesh" (Just a small slime like creature with a Wall of Flesh like mouth and a feeler or two) that wasn't a boss or anything like that, just a regular easy to kill mob. It would be a reference to Terraria and, in a way, signify that Starbound is superior, because one of the later bosses in Terraria would be represented as a small, easy to kill slime.

How about, as a reference to the Eye of Cthulhu, there could be mentioned somewhere in a text or a description of a hieroglyph, a creature which resembles a mixture of an octopus, a dragon, and a giant man (meaning Cthulhu) which has no eyes. It could be called like, the blind beast or something.

I would like a subtle reference to Terraria. The Angel statue reference mentioned earlier would be great or something akin to it. A mob isn't very good due to the procedural generation of mobs in the game. A boss doesn't seem subtle enough.

Not all mobs are procedurally generated, there are some premade ones, mainly for story purposes.
