Well, current state sex change is rather primitive - you just suppress certain hormone generation and prescribe other hormones.
Seeing as sex in Starbound is purely cosmetic, the change of it shouldn't have any gameplay implications and odd moments generated by the change... then, it should be totally okay, yet, well, I really have little clue about storyline and if character gender there matters...

 

Pretty sure if we mastered space exploration we can change your appearance and sex.
But race is a whole other issue because it would conflict with the storyline.
If you check the wiki your race will change some of the missions you get.
Like the first mission you get.
Hylotl get "Fish out of water"
And Florans get "Fresh meat".
