E/EBS do not alter any character data. Are you certain it's E/EBS at fault? Have you pulled the E/EBS folder from your mods directory and run things otherwise exactly the same? What specifically occurs, you say that E/EBS works for NPCs but not the Player-Character? In what fashion.?
So the character you used EBS/EEBS with isn't there when you look at the character selection? This can provide a log; the character's not deleted, the game just doesn't recognize something the character's using, and therefore doesn't display the character. This is most often caused by a mod tech or item that wasn't unequipped before the mod was uninstalled. Open up the game, get to the character/save selection screen that isn't showing your save, then quit the game and post the log. Again, it shouldn't be EBS/EEBS's fault, but just in case...
Since the update this morning it started working again. Something strange must've happened with the nightly; sorry for the inconvenience.
I really shouldn't be, 'cause there's no real way that it -can- cause a problem, but I take a certain pride in how every report of E/EBS breaking something has turned up as a false alarm.

Considering how bad and awful the sprites are in the first place, making that look good would be really difficult. So, probably not.
At this point anything higher then EEBS would just be total madness and from the modder view's the sprite can only handle a set amount of adding in it. If you ever seen the template for the body on starbound it can only have a set amount of adding and subtracting. You would have to be a experience graphic designer if you can add and remove stuff without effecting the realistic and/or gameplay. Beside i may be a perv (love this mod well because friend force me to get it but i grown accustom to it) but i wouldn't want to see anything bigger then EEBS on game and in real life. (thinking bout it makes me shudder) Keep up the good work Word of the Wind and SpaceKGreen.
I would like to remind that this mod is not about gratifying visuals. Were it a reasonable undertaking on a pixel art and developmental end, there would definitely be a larger range of sizes and shapes available to choose from. None of these shapes would preclude a person from having space adventures or constructing some kind of complex work, they wouldn't be gross or repugnant regardless of what shape their body took. If someone large went out and made a ranch in the middle of deep space entirely on their own, I'd have nothing but respect for them. So let's be respectful of body shapes here, folks.
I am sad that the mod doesn't work for Nightly Build as of the new nightly update that has happened recently, even though this mod wasn't for the Unstable version anyways. But in any case, the mod is a good one, I didn't know the bounty hunter in the Outpost was a female at all o3o. Word on the Wind, I commend you for nice sprite work.
As has been stated numerous times and is stated in the credits that are on the front page of the mod, I am not the spriter. EBS was based on Crystan's work (with permission), SpaceKGreen applied it to all of the outfits, CaptainMadoc provided the work for EEBS and SpaceKGreen has kept that updated. I'm just the manager and QA at this point. When the Nightly becomes standard, we will update it appropriately.

I got this mod for obvious reasons but one unforeseen affect i got was repeatedly saying to myself "wait, that NPC's a chick?" 15/10 by the way
I love this mod and all, but if it could be put into the workshop, that would be lovely... Also, instead of just her breasts, could you enhance her butt as well, I would really appreciate it if you could fit it in somehow. Thanks ;33
You should be fine - Usually the publisher is the one who moderates steam workshop items. Since it is allowed here - you should be fine in Steam workshop also.
